Those boxes that keep bugging you where ever you go .... they don't seem to go through glass

The Gelatinous Cubes? Yeah, as creatures those shouldn't be able to go through normal blocks, which includes glass

It is possible there might be special cases later. Like a Gelatinous Cube might be able to through a fence by just sort of squishing through it.

Could you trap them in glass so they could not bug you then ???

Yep! You should in theory be able to encase them in a glass enclosure, so you get the colorful jumping at a respectable distance

(But good luck having them stay still long enough to manage that!)
