I think there should be some "source of water" blocks at the beginning of a river. Else, the river will drain. But, if the player "takes" a source of water bloc with a bucket and empty the bucket on the ground, it will be just like normal water.

Ok But will there be ennemies ? Other "fortress masters" controlled by IA ? Or just like a tower defense : some waves of monsters ? If there are other fortresses, will they be finished or starting like the player ? But what if the player does not enjoy this place an then walks for kilometers...

Before thinking about the building generation you have to think about the city generation. Indeed, you have to organise your buildings with streets, places, etc. ;) Look at this :

Yep I understand your point of view. But, I didn't thought there will be 3 worlds. I thought there will be only one world with 3 different "floors". So the world wouldn't be 256 blocks height, but 768 !

Will there be a Nether (Hell) and an Aether (Paradise) like in Minecraft ? It could be awesome! Hell could be accessible by digging very very deep (and more deep you are, more hard the monsters are (like in Terraria)). Paradise could be accessible by using "Magic Beans" or using wings. Or...
